The Beauty of Protein Structures and the Mathematics behind Structural Bioinformatics Providing the framework for a one-semester undergraduate course, Structural Bioinformatics: An Algorithmic Approach shows how to apply key algorithms to solve problems related to macromolecular structure. Helps Students Go Further in Their Study of Structural Biology Following some introductory material in the first few chapters, the text solves the longest common subsequence problem using dynamic programming and explains the science models for the Nussinov and MFOLD algorithms. It then reviews sequence alignment, along with the basic mathematical calculations needed for measuring the geometric properties of macromolecules. After looking at how coordinate transformations facilitate the translation and rotation of molecules in a 3D space, the author introduces structural comparison techniques, superposition algorithms, and algorithms that compare relationships within a protein. The final chapter explores how regression and classification are becoming more useful in protein analysis and drug design. At the Crossroads of Biology, Mathematics, and Computer Science Connecting biology, mathematics, and computer science, this practical text presents various bioinformatics topics and problems within a scientific methodology that emphasizes nature (the source of empirical observations), science (the mathematical modeling of the natural process), and computation (the science of calculating predictions and mathematical objects based on mathematical models).

High-throughput sequencing and functional genomics technologies have given us a draft human genome sequence and have enabled large-scale genotyping and gene expression profiling of human populations. Databases containing large numbers of sequences, polymorphisms, and gene expression profiles of normal and diseased tissues in different clinical states are rapidly being generated for human and model organisms. Bioinformatics is thus rapidly growing in importance in the annotation of genomic sequences, in the understanding of the interplay between genes and proteins, in the analysis of the genetic variability of species, and so on. This proceedings contains an up-to-date exchange of knowledge, ideas, and solutions to conceptual and practical issues of bioinformatics, by researchers, professionals, and industrial practitioners at the 4th Asia-Pacific Bioinformatics Conference held in Taipei in February 2006.

This volume contains the papers selected for presentation at the 4th Brazilian Sym- sium on Bioinformatics, BSB 2009, which was held in Porto Alegre, Brazil, during August 29–31, 2009. The BSB symposium had its origins in the Brazilian Workshop on Bioinformatics (WOB). WOB had three editions, in 2002 (Gramado, RS), in 2003 (Macaé, RJ), and in 2004 (Brasília, DF). The change in the designation from wo- shop to symposium reflects the increase in the quality of the contributions and also in the interest of the scientific community for the meeting. The previous editions of BSB took place in São Leopoldo, RS, in 2005, in Angra dos Reis, RJ, in 2007, and in Santo André, SP, in 2008. As evidence of the internationalization of the event, BSB 2009 had 55 submissions from seven countries. Of the 55 papers submitted, 36 were full papers, with up to 12 pages each, and 19 were extended abstracts, with up to 4 pages each. The articles submitted were carefully reviewed and selected by an international Program Comm- tee, comprising three chairs and 45 members from around the world, with the help of 21 additional reviewers. The Program Committee Chairs are very thankful to the - thors of all submitted papers, and especially to the Program Committee members and the additional reviewers, who helped select the 12 full papers and the six extended abstracts that make up this book.

The history of robotics and artificial intelligence in many ways is also the history of humanity’s attempts to control such technologies. From the Golem of Prague to the military robots of modernity, the debate continues as to what degree of independence such entities should have and how to make sure that they do not turn on us, its inventors. Numerous recent advancements in all aspects of research, development and deployment of intelligent systems are well publicized but safety and security issues related to AI are rarely addressed. This book is proposed to mitigate this fundamental problem. The Emergence of Life PDF Download. Download free ebook of The Emergence of Life in PDF format or read online by Pier Luigi Luisi 9781139455640 Published on 2006-07-13 by Cambridge University Press

The origin of life from inanimate matter has been the focus of much research for decades, both experimentally and philosophically. Luisi takes the reader through the consecutive stages from prebiotic chemistry to synthetic biology, uniquely combining both approaches. This book presents a systematic course discussing the successive stages of self-organisation, emergence, self-replication, autopoiesis, synthetic compartments and construction of cellular models, in order to demonstrate the spontaneous increase in complexity from inanimate matter to the first cellular life forms. A chapter is dedicated to each of these steps, using a number of synthetic and biological examples. With end-of-chapter review questions to aid reader comprehension, this book will appeal to graduate students and academics researching the origin of life and related areas such as evolutionary biology, biochemistry, molecular biology, biophysics and natural sciences.

Computational Approaches to Protein Dynamics PDF Download. Download free ebook of Computational Approaches to Protein Dynamics in PDF format or read online by Monika Fuxreiter 9781482297867 Published on 2014-12-24 by CRC Press

The Latest Developments on the Role of Dynamics in Protein Functions Computational Approaches to Protein Dynamics: From Quantum to Coarse-Grained Methods presents modern biomolecular computational techniques that address protein flexibility/dynamics at all levels of theory. An international contingent of leading researchers in chemistry, physics, and biology show how these advanced methods provide insights into dynamic aspects of biochemical processes. A particular focus is on intrinsically disordered proteins (IDPs), which lack a well-defined three-dimensional structure and function as dynamic ensembles. The book covers a wide spectrum of dynamics, from electronic structure-based to coarse-grained techniques via multiscaling at different levels. After an introduction to dynamics and historical overview of basic methodologies, the book addresses the following issues: Is there a quantitative relationship between enzymatic catalysis and protein dynamics? Which are the functionally relevant motions of proteins? How can structural properties and partner recognition mechanisms of IDPs be simulated? How can we speed up molecular dynamics? How can we describe conformational ensembles by the synergistic effort of computations and experiments? While dynamics is now considered essential for interpreting protein action, it is not yet an integral component in establishing structure–function relationships of proteins. Helping to reshape this classical view in biochemistry, this groundbreaking book explores advances in computational methodology and contributes to the new, ensemble way of studying proteins.

Biophysics PDF Download. Download free ebook of Biophysics in PDF format or read online by C. Sybesma 9789400922396 Published on 2012-12-06 by Springer Science & Business Media

Today, courses on biophysics are taught in almost all universities in the world, often in separate biophysics departments or divisions. This reflects the enormous growth of the field, even though the problem of its formal definition remains unsettled. In spite of this lack of definition, biophysics, which can be considered as an amalgamation of the biological and the physical sciences, is recognized as a major scientific activity that has led to spectacular developments in biology. It has increased our knowledge of biological systems to such an extent that even industrial and commercial interests are now beginning to put their stamps on biological research. A major part of these developments took place during the last two decades. Therefore, an introductory textbook on biophysics that was published a dozen years ago (c. Sybesma, An Introduction to Biophysics, Academic Press, 1977) no longer could fulfil | ... the need for a comprehensive but elementary textbook ... -| (R. Cammack, Nature 272 (1978), 96). However, because of the increased proliferation of biophysics into higher education, the need for introductory course texts on biophysics is stronger than ever. This fact, together with valuable comments of many readers, have encouraged me to revise the original book.
